Fold pre. Without the 3bet flatting would be fine. Also avoid flatting raises pre with non premium broadway hands if you don't have the post flop skills to get away from top pair when your beat.
Villain has some busted draws otr but far more two pair hands and sets. You need to be able to let this go ott.

First of all, you call a 3-bet out of the SB which means you need to know you're out of position for the every street. Secondly, you call every street which gives you very little information about the hands that you face. Basically, you're calling down to the river out of position with an okay hand and in the long run this type of play is going to cost you money. I would be tempted to bet the flop and see what the other players do. You call a 3-bet and the flop, yet the BTN is still willing to put 1/3 of his stack into the pot on the turn. At this point, there is a very good chance that you are facing a better hand. Calling all of your chips off down until the river is generally not a positive thing, unless you believe you are ahead. In this situation, you have to be seriously doubting whether you are ahead. The board is very wet.
If you are going to call with AT out of the SB against a 3-bet, then you pretty much need to be ready to fold it if things don't go your way or you don't know you're ahead. That means you need to, IMO, play tight-aggressive postflop. Bet it, but be ready to fold. Playing top pair like you did is dangerous IMO. Your opponent isn't bluffing you, so he probably thinks he is ahead and is praying that he isn't facing a straight. When you check the river, well...
Basically, you played this too passively. The preflop call is a bit loose, but not a horrible call. If the board weren't so wet and you had a decent kicker, then maybe you get away with passively check-calling.
Also, you're in a tournament, so the play is even more inadvisable since in tournaments the chips you stand to win generally aren't as valuable as the ones that you have. There are exceptions to this, like when you're getting blinded out.
To put it clearly, you acted like a calling station here, which can be fine in certain situations like when you think you are ahead and don't mind the another player leading the betting.
