There are a ton of songs where this applies. The cover version just taking the original version and revamping it into something even more amazing than the original. I'll give a few of my opinions for starters.

Hendrix - All Along The Watchtower - I don't really think this needs much explanation.

Stone Temple Pilots - Dancing Days - I've always enjoyed this version much more than the Led Zeppelin version. It's a lot crisper sounding, and Dean DeLeo does a great job with the slide and everything in general on this cover. I think Weiland would have done a pretty good job as their front man if he was born in that era.

Hendrix - All Along the Watchtower

There's no reason to try a better one. Any other choices would be left to taste, but I can't think of one person, and have never heard of one person, who thought Dylan's version was better.

Hendrix wins by a good margin, but the STP song is a good find, thanks for that.

Dreams I'll Never See by Molly Hatchet. As great as the Allman Brothers are/were, the Molly Hatchet cover of this song blows the original out of the water.

Dylan, himself, has even said that he felt that Hendrix' version was the penultimate.

I know I'm going to receive a ton of crap for that, but honestly I was amazed at how well done it was. I was not around for the original, but my dad was a hardcore fan so I do have much respect.

I have both versions though, a lot of it depends on my mood on which one is better

Agree 100%. I can't really listen to the Bob Seger version anytime I hear it on the radio, but I find the Metallica version to be quite good.

Good to see "All Along the Watchtower" is still the definitive answer

I like most of the songs on If I Were A Carpenter better than the originals

Van Halen's "You Really Got Me" is at least as good as The Kinks

Jose Gonzalez' "Heartbeats" is not better than The Knife's
