This is what I call a "donk-bet" issue. Lagtards often donk with weak pairs or draws, so raising flop is best here (as, I think, you now realize).
Rather than see deep-stacks as a reason to be passive, you should see them as a reason to be aggressive. Being 500BB allows you to raise/fold in these situations, with the option of pot controlling turn and river, with position.
You're not strong enough to let Villain bet into you here, especially as it's not HU.
