She spoke to Finch after the robbery to some extent too in the following episode, but most of the reasoning why she decided to let them go is because she didnt trust the CIA pair. The flashback in Afghanistan where she found the marines had killed the guy she interrogated was part of the trigger too, because whilst Reese is a bad guy by any legal definition the people who tried to kill him on the roof were bad guys by the moral definition and she is very much a moral person.
It also reflected nicely on the earlier dialogue in the episode where Fusco asks her that if she ever caught him would she know whether she would arrest him or let him go and she immediately answer arrest him, indicating it was mostly the two CIA agents who tipped her decision.
That's really nice analysis, Phill, and is probably exactly why she let them go, once she realized they were working for the greater good. She actually had a couple of good conversations with Finch during that little arc, that I can barely remember.
I actually thought Carter was lying when she said she would arrest him in the hypothetical conversation with Fusco. So, I was kind of surprised to see her actually tip off the CIA guys (while conflicted). Instead, it made for a nice turn in the character when she realized what was really up. I also don't believe the story the CIA guys told is true, and the way they treated the character that got killed (played by Annie Parisse) was that she was a sociopath (in my opinion).
Also, the show now has excellent prospects of getting renewed for season 2. This is the only new show I desperately want renewed (that hasn't been already).
