We are looking for an end to the Elias arc because he was setup as the "big bad" of this season. The overreaching arc is the one with Finch and the machine and the dead guy... one of these has to be concluded and I'm guessing it is Elias.
I also don't think that's correct about the baby. The baby was going to end up in Social Services, and if you didn't notice, someone was already going to kidnap the baby. Finch just happened to be in the right place, at the right time to stop it (by kidnapping her himself). If someone says a safe haven baby is in danger and to send out the police protection, that won't happen. I'd love someone to prove me wrong on this. The main point of the baby was to set up a difficult choice, and to show how deep the Elias machinations go.
You're putting the show in a box. This show is not every other show you've seen. Elias is clearly being set up to play throughout the entire series. He's trying to take over a city, and no one's going to be able to stop that. He's too entrenched. Remember how he told John not to get in his way, and he won't get in his? Their paths are beginning to intersect, but Elias isn't going anywhere. His character has barely been mined, and he can be of great help to them, as they can in some ways to him (this episode was the clearest evidence of that, even though it ended up badly for John). Don't expect either the machine or Elias to go away, ever.
